It really sounds like there's a loose connection somewhere on the microwaves circuit. Are the breakers for the fan and microwave next to each other in your breaker panel? Perhaps the breaker for the microwave is not seated good on the buss bar, thus a loose connection.
Also, are the wires at the microwaves receptacle stuck into the little holes in the back? If they are, remove them and wrap them around the screws on the sides. These backstabbed holes are the cause of lots of problems and should never be used.
