I would use carriage bolts when you bolt up the joists. may even help to use a steel plate on the other side of the break. most refutable electricians are bound by a code to drill approx center of a joist for wiring. guess yours didn't read the book! use an adjustable lally column to jack up the floor while you are installing the sister joist. when you relieve pressure the floor will "give" a little downward but it shouldn't be much. regular joists are installed so that the "cupped" edge is on top.
