You may be referring to the 'check valve'/soil settling chamber with its piston and nut?
LINK > GE Dishwasher 'Piston and Nut' Asm.
On GE models that utilize it, a malfunctioning or deteriorated piston and nut can cause draining problems.

I plug it with a wet towel and everything works as it should, the dishwasher drains.

But does it still wash correctly? On dishwasher models that use the above system (I'm
flying blind here), it alternates water flow between parts of the wash system and drain.

Can I just plug the hole and let it run with no real consequences?

In other words is it a totally useless feature? No. Most things on an appliance have a reason. It is always better to try to find problems and correct them rather than attempt to change the design of an appliance.
